It's a possibility, but I'm not sure. Another reason I read in the EqD comments is that they may be splitting the seasons to show two seasons a year, so the waiting between seasons will shorter, but so will the seasons. In fact there's a lot of reasons there may be only 13 episodes.
The point is there's not enough to go on. If S3 is going to be the last season, then I'll wait for more evidence before believing it. It doesn't do us any good to worry.

But I'll say it again. Hasbro will only end a generation of their franchise when their toys aren't selling anymore. And right now Hasbro has said that they will stop making G1 molds in favor of G4 molds and that some of the G1 toys may appear in the G4 form. They are throwing a lot behind G4. You may be afraid that G4 may end, but Hasbro must be afraid of loosing all the Bronies. They'll be acting very carefully I think.

13 episodes per season might be something I see in non-mainstream anime. Take note that The Simpsons have 20 episodes or more in one season. I think splitting them may be a bad idea since, in my opinion, it would feel too short.

All we know is that it won't be 13 episodes. It's nothing concrete but it's all we have to work on. Only time will tell.

There's not enough information to give a 'specific reason'. You said it was confirmed to be only 13 episodes, if you believe there is no reason for it to be 13 episodes then there is no reason not to think that there will be 26 episode. Because of the lack of information the 13 episode thing could still turn out to be a rumor.
But if you believe there are only 13 episodes then there are other explanation for this other than it being cancelled. And yes, it being cancel is also possible, but imo the least possible explanation, unless you can give me a good reason why they would cancel it.

Oh, I think I know what Hasbro is up to. They're trying to get the seasons going earlier in the year, so they're shortening one season to bring the next out faster. I always did think last year's season started a little late for the Christmas hype, and they're losing a very good part of the year for marketing their toys. They're going to try and get more marketing hype for this time of the year. Mere speculation of coarse.
